Mustard Algae That Comes Back (When Levels Are Good)
You're seeing: Yellow/mustard (or green-yellow) dust on shaded walls and floor that brushes away and returns.
Do a normal SLAM to completion, then raise free chlorine to the extra-high mustard level for your CYA (~1.5× SLAM) for 24 hours — and while you're there, disinfect everything that touched the water: brushes, poles, toys, floats, ladders, light niches, and swimsuits (run them through the wash). Miss one item and it re-seeds the pool. Two things people skip: mustard lives in DEAD SPOTS where circulation never reaches, so aim your returns and brush those corners hardest; and vacuum the dead algae to WASTE rather than back through the filter. Skip the specialty bottles — sodium bromide turns your pool into an unstabilized bromine pool, copper is a one-way door, and no algaecide is a substitute for holding the level.
Mustard (yellow) algae is the frustrating one: you SLAM the pool, it goes away, and days later a yellow-ish dust is back on the shaded walls. That’s because it tolerates normal chlorine and hides on surfaces — and on everything that touches the water.
It is not immune to chlorine. It is resistant to it, which is a different problem with a different fix: more chlorine than a normal SLAM, held long enough, everywhere at once.
First: is it actually mustard algae?
Most of the time it’s pollen, not algae. Mustard algae grows on walls and floor, especially the shaded side, and once you brush it at shock level it stops coming back while you hold that level. Pollen settles only on the bottom, shows up everywhere, and keeps accumulating even at shock level. If brushing at maintained high chlorine makes it stop returning, it was algae.
Do this (the treat-everything protocol)
- Run a normal SLAM to completion first — all three exit criteria.
- Then raise FC to the mustard level for your CYA — about 1.5× your SLAM level (roughly CYA 40 → ~24, 50 → ~29, 60 → ~35) — and hold it for about 24 hours. The calculator gives the dose.
- Brush the dead spots hardest, not just the walls — see below. Run the filter continuously and vacuum the dead algae to waste rather than back through the system.
- While you’re at that level, disinfect everything that touched the water: brush the entire pool again; wipe down or soak (an hour in the pool) all poles, brushes, nets, vacuums, toys, and floats; pull and brush underwater light niches; run any fountain/waterfall for an hour; and launder every swimsuit that’s been in.
- Be thorough. One untreated float or brush re-seeds the whole pool and you start over.
- After 24 hours, let chlorine drift back to the normal level for your CYA — and keep it there so it can’t re-establish.

The dead-spot problem
Here is why a pool with textbook chemistry still grows mustard algae: your test sample comes from the middle of the pool, and the algae is living where the water barely moves.
Chlorine only works where it arrives. Every pool has spots the return jets never really push water into, and those are exactly where mustard establishes:
- Steps and benches — the classic one, and usually the shaded side
- Behind ladder rails and around handrail anchors
- Light niches — an enclosed pocket of near-still water
- Skimmer throats and around main-drain covers
- Corners and any tight radius the flow sweeps past instead of into
- Under fittings, ledges, and the lip of a tanning shelf
Two fixes, and they cost nothing. Aim your return eyeballs so the flow actually circles the pool rather than pointing straight out or straight down — one angled slightly down and one across is the usual starting point, and if you have a shaded end, push water toward it. And when you brush, spend your effort on those spots instead of the open floor, which is the part that was never the problem.
If a spot keeps coming back after everything else is clean, that spot is telling you about your circulation, not your chemistry.

Never put a stainless brush on a vinyl liner. Wire heads exist for plaster and gunite (they’re the right tool for black algae spots) and they will shred a liner. Check what you’re buying: one popular maker sells the same 18-inch head in nylon, wire and a 50/50 combo, and the listings look nearly identical.
Filter continuously, and vacuum to waste
Run the pump 24/7 for the whole treatment, and clean the filter when pressure rises about 25% over clean. Dead algae is a load; a filter that’s already loaded stops removing it.
Vacuum to waste where you can. Dead mustard algae is fine, light, and yellow-brown, and pushing it through a sand filter tends to send a share of it straight back into the pool through the returns — which reads as “it came back” when it never left. Vacuuming to waste sends it out of the system entirely. On a cartridge filter, where there’s no waste setting, expect to pull and rinse the cartridge more than once.
About pH — and what the pool store gets wrong
You’ll be told that high pH guts your shock. In a stabilized pool, that’s mostly not true, and it’s worth knowing because it stops you chasing the wrong number mid-treatment.
In water with no CYA, pH really does swing chlorine’s active form dramatically. But cyanuric acid buffers that relationship: at around 30 ppm CYA, going from pH 7.5 to 8.0 costs roughly 15% of chlorine’s killing power — not the half you’d get in unstabilized water. So do bring pH down to about 7.2 before you start — but for the honest reasons: the pH test reads unreliably at shock chlorine levels, and pH drifts upward as you pour in liquid chlorine, so starting low keeps you in range for the duration. Chasing pH during the hold, at the expense of holding the chlorine level, is the wrong trade.
The specialty bottles, honestly
There is a whole aisle sold for this problem. None of it is the primary fix, but you deserve to know what each one actually is rather than just “don’t.”
Sodium bromide (sold as Yellow Out, Yellow Treat and similar) genuinely works — and changes your pool. You add bromide, your chlorine converts it to hypobromous acid, and that does the killing. The catch is the aftermath: bromide doesn’t break down and leave. It stays until you dilute it out, and while it’s in there your chlorine keeps converting to bromine — which CYA does not protect from sunlight. You’ve traded a week of algae for weeks of an effectively unstabilized pool that eats sanitizer in the Florida sun. It also puts a large chlorine demand on the water on the way in.
Quat algaecides are the cheap pool-store bottles. Non-polymeric quats foam badly at the returns and add chlorine demand of their own — they’re organic, so your chlorine attacks them instead of the algae. Polyquat 60 is the one worth owning, but its real job is winterizing a closed pool, not clearing an active mustard bloom.
Copper algaecides are a one-way door. Copper is a real algaecide and it accumulates permanently: it stains surfaces, turns light hair green, and the only reliable removal is draining and refilling. Full argument in the copper and mineral-pool myth.
Silver algaecides (colloidal silver products such as Silver Algaedyn) are EPA-registered, are correctly sold as algaecides rather than sanitizers, and are honest enough to state that you still need chlorine. Two things to weigh anyway: it’s another metal that stays in your water, and at least one popular silver product’s own directions say to “raise chlorine residual to 3 ppm” before dosing — a flat number that ignores CYA completely. On a pool at CYA 60 our chart puts the minimum at 5 ppm and the mustard level near 35, so following that instruction would leave the water under its algae floor while you paid for a bottle to fight algae.
Phosphate removers get pitched here too, on the logic that starving the algae helps. The through-line: every one of these protocols still depends on chlorine relative to your CYA. The bottles are what you reach for when the chlorine number is too low to finish the job on its own.
What NOT to do
Don’t reach for a “mustard algaecide” as the primary fix — it’s the treat-everything thoroughness and the elevated chlorine that kill it, not a specialty bottle. Don’t stop at a normal SLAM (it always seems to work, then it’s back). Don’t skip the tools/toys/swimsuits step — that’s the whole reason it recurs. And don’t let a low chlorine target push you into buying adjuncts to compensate.
Keeping it gone
Once it’s dead, don’t hand the pool back to it. Keep free chlorine in the right band for your CYA — that alone prevents it. Then the maintenance that costs nothing: brush regularly (especially those dead spots), remove debris before it becomes chlorine demand, keep water moving with returns aimed to circulate, and run enough turnover that the filter actually sees the whole pool.
